If you go the dark mindset road, then according to Burial at Sea our Booker is dead, drowned. There's a few Bookers-turned-Comstock remaining in some dimensions, and this is what Elizabeth is doing, tracking down the remaining ones and killing them. So the after credit scene in BI (where you don't see baby Elizabeth/Anna in her crib) is either Elizabeth had planned for all of the events of Episode 2 and knew she would die, but felt it was worth dying for. Basically Elizabeth sets up the events of the events of the first BioShock in much the same way the Luteces and Daisy Fitzroy set up the events of BioShock Infinite. And yes, the Good ending of BioShock does seem to be canon. Essentially the Elizabeth from Infinite and BaS Ep1 is dead at the start of Episode 2. The Elizabeth that we are playing as sees her other dead self. The Elizabeth that that we are playing as is from a different timeline where she feels regret for leaving Sally in the vent to die. Burial at Sea does switch pace from exploration to combat, which brings back another recurring Bioshock scenario - rooms full of crazed, magical psychopaths in need of killing. To answer all 4 or 5 parts of the question: it is because the Burial at Sea 1 and 2 were both poorly written and the base game of Bioshock Infinite is a bit of a mess lore wise. Infinite’s premise invites trouble, and the more you analyze the plot the less it makes sense and the more excuses you have to conjure. bAL3Y5N.
